26 vs. 29 inch wheels if towing a trailer

I'm planning to ride the new and improved Sierra Crest trailer towing a BOB Yak.  Given that I will be towing the weight, not saddling the wheels with it, I'm thinking that 29-inch wheels on a full-suspension mountain bike should stand up to the ordeal.  Do you agree?  Disagree?  What about the types of rims, numbers of spokes, etc. I should look for?  Thanks.

 I ride a Fisher 29er 30  miles a day for the work commute, then on weekends.  I went through the gaskets in the Rock Shock in 8 months.  It took two months to get the parts to rebuild the shock. I have been riding it for another 6 months including 6 weeks of touring as well and am needing to get them replaced again.  It says in the owners manual how often you need to replace them.  I bring a set with me when touring or change to a solid fork.
I pull a burley, and replaced the tires with solid ones so that i do not have to deal with flats.  The trailer seems to pull better with the solid tires.  If you are planning to do the lake Isabella end of it soon, the goat heads are really bad this year (at least in Bakersfield).  I am running, tuffies and thorn resistant tubes. This combination works the best of anything I have tried.  Have fun and best of luck.

Make sure that you have the longer BOB fork to accommodate the larger wheel.  As far as the wheels being up to the task, bring them in to a shop that knows about touring bikes and tell them what you're going to be doing.  Have them tension, true, and stress-relieve your wheels.  You should be good to go.

The way a Bob Yak fastens to the skewer, allows it to sometimes assert downward force on the rear derailleur.  This is caused by the bottom of the steering yoke coming in contact with the rear derailleur, and then bending the rear derailleur hanger or breaking off the derailleur.  I had a problem with my VooDoo 26" bike, and a buddy had the same problem with his Seven 26" bike.   I have known others who have not had a problem.

Just be aware that this can happen if you are cresting small, steep hills.  This may not be a problem on road.  It could be a problem off road.  It will be a problem if you ever try to lift the bike over an obstacle while you are attached to the trailer. 

Given that you have a mountain bike, I am sure that the wheels you have are up to the task.  Just pick a tire appropriate to the terrain you are riding.  I am not familiar with the Sierra Crest.
